    Hi Philip,

    First, if you have anat.nii and anat_t1.nii in the subject folder, and you can successfully run into ea_assignpretra, the anat.nii should have been automatically renamed to anat_t2.nii . Could you maybe set a breakpoint at Line 13 in ea_assignpretra, run it again, and paste the value of options.prefs.prenii_searchstring and pfcell here?

    Hi Philip,

    In the current release (v1.5.0.6), the FSL pipeline is not yet finished/stable enough. I had just fully incorporated the FSL FLIRT&FNIRT lately and tested on my side. It’s already there in github, but not released yet. Maybe you can wait for a few days? I guess we will have a new release soon.

    Dear Philip,

    Thank you for letting us know this issue. Yes, this is a bug which has been fixed already and will be included in the next release. I also put the file (ea_firstrun.m) in dropbox, you can download it and replace the one you have. It would resolve the problem you encountered. Let us know if you still see errors there.
